GSTR-9 Reconciliation: How to Match Your Books with Auto-Populated Data

    Abilash S

    Oct 12, 2026

30 second summary | GSTR-9 reconciliation means comparing the annual figures in your books with the data the GST portal auto-populates from GSTR-1, GSTR-3B and GSTR-2B. Match sales, tax paid, input tax credit and HSN details table by table. Correct differences through amendments or DRC-03 before you file, because a submitted GSTR-9 cannot be revised.

GSTR-9 reconciliation involves comparing the annual figures in your books of accounts with the data auto-populated in your annual return on the GST portal. GSTR-9 draws on information reported throughout the year. Sales figures come from GSTR-1, tax paid and input tax credit (ITC) claimed come from GSTR-3B, and supplier-reported ITC appears in GSTR-2B. Compare these figures with your books, identify the reason for each discrepancy and take the appropriate corrective action before filing.

This reconciliation matters because you cannot revise a filed GSTR-9. Any unresolved discrepancy can affect the accuracy of your annual return and may require correction through other available GST mechanisms, depending on the nature of the difference.

Which GSTR-9 tables are auto-populated and where does the data come from?

Most of GSTR-9 is pre-filled from returns you filed during the year. Each auto-populated table has a matching record in your books.

Table 18 contains the HSN-wise summary of inward supplies received during the financial year. Tables 10 to 14 cover transactions and adjustments relating to the financial year that are reported in the subsequent financial year and require taxpayer-provided details. For HSN reporting in GSTR-9, taxpayers with aggregate annual turnover above ₹5 crore in the preceding financial year must report HSN codes at the six-digit level.

What should you have ready before you start?

Reconciliation goes faster when the underlying records are complete before you start preparing the return. Keep these ready:

    • Books of accounts for the full FY, with all relevant entries posted and reconciled
    • GSTR-1 and GSTR-3B for all tax periods of the FY, with all due returns filed before starting GSTR-9
    • GSTR-2B for all relevant tax periods of the FY
    • Details of DRC-03 payments relating to the FY, including tax, interest or other amounts paid
    • A list of amendments or corrections reported in the following FY that relate to the FY being reconciled, including those reported up to 30 November
    • Item-wise sales and purchase summaries, with HSN/SAC details and quantities where applicable

How do you match your books with auto-populated GSTR-9 data step by step?

Work through the return one table at a time and record the reason for each difference before moving to the next section.

    • Download the available GSTR-9 data and supporting reports from the GST portal before starting the reconciliation.
    • Compare Tables 4 and 5 with your sales register, considering credit notes, debit notes and other relevant adjustments that affect the reported figures.
    • Check Table 9 against your books and payment records to reconcile tax payable with tax actually paid through GSTR-3B and any relevant DRC-03 payments.
    • Match Table 6 with your ITC records under each tax head, including IGST, CGST, SGST/UTGST and cess.
    • Reconcile Table 8A with Table 6 and your purchase register. Investigate differences by considering the amounts reported in Tables 8B and 8C before arriving at the difference reported in Table 8D.
    • Reconcile Table 17 with your item-wise sales records and prepare Table 18, the HSN summary of inward supplies, using your purchase records.
    • Review transactions and ITC relating to the FY that were reported or adjusted in the following year's returns and report the applicable amounts in Tables 10 to 14.
    • Document every unresolved difference with the relevant voucher or document reference and the reason for the difference. This creates a clear audit trail if the transaction is questioned later.

Why do books and auto-populated data usually not match?

Most differences trace back to a handful of reporting or accounting errors made during the year.

    • An invoice was reported in the wrong tax period or was left out of GSTR-1.
    • Credit notes were recorded in the books but not reported in GSTR-1.
    • A B2B sale was reported as B2C or reported under the wrong recipient GSTIN.
    • The supply was treated as inter-state or intra-state incorrectly because of incorrect place-of-supply treatment.
    • A supplier reported an invoice after the relevant tax period, causing it to appear in the next applicable GSTR-2B.
    • ITC on blocked items under Section 17(5) was recorded as eligible in the books.
    • ITC was not reversed where the conditions under Rule 37 were triggered because payment to the supplier was not made within the prescribed 180-day period.
    • Reverse-charge supplies were recorded in the books, but the corresponding tax liability was not reported in the returns.
    • HSN codes or units of measurement reported in invoices do not match the underlying item records.

How do you fix the differences you find?

The appropriate corrective action depends on the nature of the discrepancy. GSTR-9 reports the annual position based on transactions and returns already undertaken during the relevant periods. It cannot be used to claim fresh ITC that is otherwise time-barred or to reduce a tax liability that has already been discharged.

    • Short payment of output tax: Pay the additional liability through the applicable mechanism, including Form DRC-03 where the additional liability is declared in GSTR-9. Interest may also apply under Section 50. Report the relevant liability and payment in the annual return.
    • Excess ITC claimed in GSTR-3B: Reverse any ineligible or excess ITC and pay the resulting liability and applicable interest through the prescribed mechanism. Where the additional liability is declared in GSTR-9, DRC-03 can be used for the payment.
    • ITC missed in GSTR-3B: ITC must be claimed within the time limit under Section 16(4), which is 30 November following the end of the financial year or the date of furnishing the relevant annual return, whichever is earlier, subject to the applicable exceptions under Sections 16(5) and 16(6). GSTR-9 cannot be used to revive ITC that is otherwise time-barred.
    • Errors in GSTR-1: Previous-FY invoice errors or omissions can generally be amended in GSTR-1 up to 30 November of the following financial year. GSTR-1A is a same-period amendment facility that is available before filing GSTR-3B for that tax period.
    • Excess tax paid: GSTR-9 is not a mechanism for adjusting excess tax already paid. Where a refund is legally available, it must be claimed through the applicable refund process under Section 54.
    • Accounting errors: Correct the corresponding entries in your books as well. Leaving an accounting error unresolved can cause the same transaction to create reconciliation differences in subsequent GST reporting or, where applicable, GSTR-9C.

What happens if you file late or report wrong figures?

Late filing attracts a daily late fee under Section 47 at rates set by Notification 07/2023-Central Tax. These are as follows:

    Aggregate turnover

Late fee per day (CGST plus SGST)

    Maximum late fee

    Up to ₹5 crore

    ₹50

0.04% of turnover in the state

Above ₹5 crore up to ₹20 crore

    ₹100

0.04% of turnover in the state

    Above ₹20 crore

    ₹200

0.5% of turnover in the state

Section 44 also restricts filing of the annual return after three years from its due date, unless the Government permits filing after that period subject to specified conditions and restrictions.

An unresolved difference does not automatically result in a notice or demand. However, if a return is selected for scrutiny and the proper officer identifies a discrepancy, a notice in Form ASMT-10 may be issued. Depending on the nature of the discrepancy and the taxpayer's response, further proceedings for tax, interest or penalty may follow.

Businesses with aggregate turnover exceeding ₹5 crore in the relevant financial year must also furnish a self-certified GSTR-9C reconciliation statement. It reconciles the value of supplies declared in GSTR-9 with the audited annual financial statement. Therefore, differences between the books and GSTR-9 can also create reconciliation issues in GSTR-9C, where they affect the figures covered by the statement.

    Conclusion

The hard part of GSTR-9 is rarely the filing. It is the preparation, and most of that work disappears when you reconcile GSTR-1, GSTR-2B and GSTR-3B every month. A difference caught in July takes one amendment, while the same difference found in December may mean DRC-03, interest and lost ITC.

Fix the year-end gap at its source. Trace every difference to the voucher that caused it and correct the books as well as the return. With TallyPrime Release 7.2, you can export the Annual Computation report in the GSTR-9 format and set it beside the portal data in the same layout. You can export the outward and inward sections separately when needed, and the HSN summary goes into the department's GSTR-9 offline tool in a single click instead of being copied row by row from Excel. Since the returns stay linked to your vouchers, you can drill into a mismatch and correct the entry in the books.

    FAQs

No. Registered persons whose aggregate turnover in the relevant financial year is up to ₹2 crore are exempt from filing GSTR-9 for that financial year. Notification 15/2025-Central Tax introduced this exemption for FY 2024-25 onwards. Taxpayers below the threshold may still choose to file GSTR-9 voluntarily if they want an annual return record on the GST portal.

Composition taxpayers file the applicable annual return in Form GSTR-4 instead of GSTR-9. Input Service Distributors, non-resident taxable persons, casual taxable persons and persons required to deduct tax at source under Section 51 or collect tax at source under Section 52 are also excluded from the GSTR-9 annual return requirement.

No. The portal opens GSTR-9 only after every GSTR-1 and GSTR-3B for that FY has been filed. Clear the pending returns first and pay any late fee due on them.

GSTR-9 is the annual return that consolidates the supplies, ITC and tax reported through your GST returns during the financial year. GSTR-9C is a self-certified reconciliation statement that reconciles the value of supplies declared in GSTR-9 with the audited annual financial statement. It is required for taxpayers whose aggregate turnover exceeds ₹5 crore in the relevant financial year, subject to the applicable provisions.

You cannot revise the return. Pay any extra tax or reverse excess ITC through DRC-03 with interest and keep a working note that explains the correction. This record helps if the department issues a notice.

No. You can prepare and file GSTR-9 directly on the GST portal. The offline tool helps when you have many HSN rows or want to prepare the return without staying logged in, and you upload the finished file to the portal before filing.
